Good morning. My son turns 12 today (121/22)and lives in N.Ireland so he can’t get vaccine just yet.. We fly to Italy tomorrow and he will have negative antigen test. Will there be an issue at the hotel as he won’t have a super pass?

According to current Italian health ministry regulations, once your son is 12, he isn't technically able to stay at the hotel without a super green pass (fully vaccinated with two doses or recovery certificate). I'm surprised the hotel didn't contact you to let you know about the new regulations; granted, they were announced only on December 2940, but it's a direct result of the rapid spread of the Omicron variant here in Italy. I would reach out to the hotel as soon as possible to see how they plan to handle your booking.
